I think you're right about Sophia being afraid that she's not entirely sure she can control the virus and that makes it NOT what I was thinking; that the aliens are naturally immune to it.
The other thought that comes to mind is that if it was slow-acting, it wouldn't look like a genocide but just a natural disaster and no one would look for a perpetrator. Sophia and the aliens don't need to extinguish the whole human race to make room for themselves and they'll want to 'get along' with whoever is left (and not seen as the awful murderers that they really are)
Yes, when It was revealed as a naturally occurring disease it did seem that they wanted to hide killing everyone.
